Buses stop running in the late afternoon. Verify the time of the last bus from your current stop to ensure you aren't left stranded at an outlying attraction like Nymphenburg.
Morning tours are generally less crowded. If you visit in summer, the late afternoon light on the old buildings is particularly beautiful for photography.
Highly recommended during Oktoberfest (late Sept/early Oct) and the Christmas Market season (December), when the city is full of visitors.
Note that many state museums in Munich charge only €1 entry on Sundays—a perfect reason to combine your bus tour with some gallery hopping.
